It was established in 1983 by an act of parliament to provide quality tertiary education to people drawn mainly from the southwestern state. The university is a member institution of the Federal University System (FUS).

The university, which started as a secondary school in 1949, had its first-degree program offered in 2005, and went through several name changes before becoming what it is today- Federal University Oyo-Ekiti. The university riverbanks are home to several star tortoises and turtles, both of which are protected in all of Lagos state. A turtle hospital has been set up by the university to help ensure their survival in urban environments.
